The only example that I am aware of is when Missouri passed a law making supressors legal and a local man started making them and the Feds arrested him. I'm sure there are other examples.

Can it ever be the case that you acquire a gun legally through your state but unlawfully federally? What would be an example?

I could be wrong but i believe it was because he was making them and you probably need a special FFL for that. I can't think of any examples for the question.
